چکیده

In this paper we examined the relationship between semantic relatedness among medical concepts found in clinical reports and biomedical literature. Our objective is to determine whether relations between medical concepts identified from Medline abstracts may be used to inform us as to the nature of the association between medical concepts that appear to be closely related based on their distribution in clinical reports. We used a corpus of 800k inpatient clinical notes as a source of data for determining the strength of association between medical concepts and SemRep database as a source of labeled relations extracted from Medline abstracts. The same pair of medical concepts may be found with more than one predicate type in the SemRep database but often with different frequencies. Our analysis shows that predicate type frequency information obtained from the SemRep database appears to be helpful for labeling semantic relations obtained with measures of semantic relatedness and similarity.

SemRep: A Repository for Semantic Mapping

In schema and ontology matching, background knowledge such as dictionaries and thesauri can considerably improve the mapping quality. Such knowledge resources are especially valuable to determine the semantic relation type (e.g., equal, is-a or part-of) that holds between related concepts. Previous match tools mostly use WordNet as their primary resource for background knowledge, althoughWordNe...

Assigning factuality values to semantic relations extracted from biomedical research literature

Biomedical knowledge claims are often expressed as hypotheses, speculations, or opinions, rather than explicit facts (propositions). Much biomedical text mining has focused on extracting propositions from biomedical literature. One such system is SemRep, which extracts propositional content in the form of subject-predicate-object triples called predications. In this study, we investigated the f...

Extracting Semantic Predications from Medline Citations for Pharmacogenomics

We describe a natural language processing system (Enhanced SemRep) to identify core assertions on pharmacogenomics in Medline citations. Extracted information is represented as semantic predications covering a range of relations relevant to this domain. The specific relations addressed by the system provide greater precision than that achievable with methods that rely on entity co-occurrence. T...

Assessing the role of a medication-indication resource in the treatment relation extraction from clinical text

OBJECTIVE To evaluate the contribution of the MEDication Indication (MEDI) resource and SemRep for identifying treatment relations in clinical text. MATERIALS AND METHODS We first processed clinical documents with SemRep to extract the Unified Medical Language System (UMLS) concepts and the treatment relations between them. Then, we incorporated MEDI into a simple algorithm that identifies tr...

Leveraging Semantic Knowledge in IRB Databases to Improve Translation Science

We introduce the notion that research administrative databases (RADs), such as those increasingly used to manage information flow in the Institutional Review Board (IRB), offer a novel, useful, and mine-able data source overlooked by informaticists. As a proof of concept, using an IRB database we extracted all titles and abstracts (n=1,876); formatted these in a pseudo-MEDLINE format; and proce...
